Room Around a Shape

Notes on October 14: a peptide poem, a real prediction, and the questions a shape leaves open.

The phrase for October 14 was WE KEEP EACH TRACE. Spaces make it a sentence; without them, fifteen letters form an amino acid sequence. The same line travels through two languages.

We submitted that sequence to the existing structure prediction service and brought its actual result onto the page. Computation and presentation meet through an HTTP interface: the website displays checked static data, while the page itself does not run the prediction. This modest separation gives each side a clear task. The computation produces a result; the page makes that result and its limits readable.

The predicted chain is slender, like a sentence still waiting for its full stop. We adjusted the framing to show the whole chain and kept the previous day’s model. A shape can invite attention, but interpretation still needs care. Local confidence describes confidence in local structure; relative positions between residues require information such as PAE. An appealing outline or a high local score establishes neither a stable fold nor binding or biological activity.

That distance is worth keeping in a peptide poem: words invite associations, while computational results need to be read through evidence. Decorative colours make a shape easier to see; confidence colours answer a different question. Keeping the two distinct leaves room for curiosity to pause and ask how much it actually knows.
